In MY opinion it will be a big problem if the only games that will need the Cube controller are Cube games.
There are a lot of people who want to play video games with an "old" gamepad, not with the new Revolution controller. That's why I think many people won't buy the Revolution, and just because of this dumb thing!
So my suggestion is to create a new basic controller, which can be used as the new remote control AND as an "old" gamepad. Like the picture IGN made.
If Nintendo would sell their extra controllers this way, the game developers could be sure that people have bot controller types - and they could also design games that make use of the "old" gamepad, for those who don't like the new one. They could even let the gamer decide through options menu which one they want to use.

And how do you want to play SNES games? The SNES controller has 4 action and 2 shoulder buttons, furthermore a Start and Select button.
The Revolution has 3 action and 1 shoulder button, nothing more. If you take the joystick addon you'll get two buttons more, but you won't be able to play properly because the buttons aren't at good places for SNES games.

You forget about the majority of people. They want to have rumble feature the same way they want to have a wireless controller now. If the Revolution doesn't offer one of them, it will loose lots of buyers.
Just look at the "You can watch DVDs with PS2!" feature. Many people just bought the PS2 only because of this feature - although you could say "Hey, it's just a gaming console, this isn't needed!"
Nintendo will loose again, if they don't offer wireless controllers with rumble feature or traditional gamepads. Because it's too hard work for game developers to create multi platform games for the Revolution. They will say "It costs too much money to change our control system for the Revolution in our new game, so let's just release it for PS3 and Xbox360!"
