The way I see it is that Bowser ruled them through fear.
Now, there can only be so many times that an evil dictator is defeated by plumber before people quit fearing him. If Bowser can't hurt them, then why should they listen to his orders? Especially when those orders are attack someone that even Bowser himself can't beat.
