What was really dumb about the Pokemon flashback thing was that it recorded asinine things like buying stuff from the stores. That means you could bump out all your important things like defeating a gym leader just by buying some potions, Pokeballs, and other crap.
About the rupee explanation questions, I think it only did it once, when you picked up your very first rupee. Although OoT may have done it for each color. I don't know.
Either way, we really should know what a rupee is by now and it should be omitted completely. If they want to do it for the newcomers, just display the info when you first pick up the rupee. Not explain each color once you pick it up.
I totally forgot about Metroid Fusion's computer that lead you through the game by the nose. Whoever brainstormed that needs a kick in the gut.
