I figured I'd post this, since many people seemed to struggle with the plot in the movie. I can understand why, since the dub wasn't so hot, and since it was the end of a lengthy manga series.

Basically, there are many parts to the japanese government, and Section 9 (the one the story is about) ends up having to investigate all these different disturbances and such which lead up to uncovering a massive conspiracy. The entity known as the 'puppet master' is an artificial intelligence accidentally created by another section of the government to manipulate things to their liking. it was a self-sustaining program that existed only on the net, and through it's own information collection, became aware of it's own existance. The section of the government that created it tried to shut it down, but it uploaded itself into a doll (robotic) body.
It somehow escaped the factory it was in, and managed to be picked up by section 9. It then declared itself an intelligent lifeform, and demanded international santuary. Conflict between the two branches of the government leads to the end of the movie, where the Major (main character) combines her own intelligence with it, to create a new lifeform.

Yeah I figured that out on my own I tried to explain it to a friend but, my explanation wasn't too good (he like Akira better... I still say Ghost In The Shell is better if you understand it.)

GitS has the most depth of any storyline I've ever seen.
