Aside from Pennies Arcade, there's also Basic Instructions (example) and Perry Bible Fellowship (example).

I'm reading a new one right now, Minus. It's about a girl who has the ability to change reality, or something; it's quite whimsical and stuff. All done in watercolour. Here's a few that I like.

Yeah, it was a limited series in 2002, continuous storyline & all. The ending isn't what depressed me so much as the complete disappearance of the site a few months later. Had I known she was gonna let her registration expire, I would've saved the strips or something.

I used to read Mega Tokyo (why does the board censor the title?) until I noticed that it was begining to suffer from Cerebus Syndrome and I lost interest.

So, now I only stick to webcomics that start out funny and stay that way: in particular, Rob and Elliot, which is the hilarious chronicles of two roommates that is always wacky, strange, and usually devoid of plot.
I also check the Dada Detective every Monday, because it's a mystery story that still hasn't sacrificed humor for plot.
