Well..

Sonic Mega Collection has all of the known classics, from Sonic 1 to Sonic 3D Blast. The exception is Sonic CD. It also has a gallery of the Archie Sonic covers, as well as a comic you can read on there. It also have CG drawings of each character, from Sonic to Shadow. The games it gives are very fun, and it's much like a blast from the past. Nothing has changed about the classics, so you don't need to expect any harsh changes.

Sonic Gems collections has more of the rarer Sonic games that hasn't hit that publicity level, especially the game gear games, and a japaneese-only game called Tails' sky patrol.
I can only think of a few worthwhile games to play on there, but the one that'll make you keep coming back is Sonic CD, which is quite possibly one of the greatest classic Sonic games. However, not much other games are that fun, but they also have a screenshot gallery, and hidden music that you can unlock. Also, once you beat a game, you're able to gain cheat codes.

So really, it just depends on you. If you want the common Sonic games and have a blast, Sonic Mega Collection. If you want to have fun with games you've probably never played before, thus gaining new challenges, Sonic Gems Collection.

Sonic CD seemed to take the fun out of just running around. Here, if you wanted an easy boss battle (Mainly the race against Metal Sonic), you had to clear ALL the stages with a Good Future, which just didn't seem too Sonic-like. Still, Sonic the Fighters was good for a while, as well as Vector.

I like Mega Collection better. Mainly because it has Comix Zone.
