The way I see it is that Bowser ruled them through fear.
Now, there can only be so many times that an evil dictator is defeated by plumber before people quit fearing him. If Bowser can't hurt them, then why should they listen to his orders? Especially when those orders are attack someone that even Bowser himself can't beat.

well, they started out evil, when the Mario games were good. Then Nintendo began getting soft, so they made a bucnh of enemies good guys all of a sudden.

Why some are good and some are evil is the same reason why there are some good, and some bad Goombas, Bob-ombs, Shy Guys, Lakitus, Boos, Piranha Plants, etc.

Notice that in Mario's latest outing, we see no Goombas, and only a few Koopas. Bowser's losing his army. ^_^

That's how the Mario legend will end. No final killing of Koopa. He'll just lumber off into the sea, with nothing left. That's quite perfect, really. [img]tongue.gif[/img]

Yeah, but the Mario series won't end for a long time. They will make other games without that plot, and remake them. For example:
Mario Party
Mario Golf
Mario Tennis
and maybe more...

Maybe they got tired of being beaten up by Mario. Most of the old enemies were good in Paper Mario, like Goombas, Koopas and Boos.
