Not-inculding brawl remixes which are amazing and would take way to long to list, the Metroid Prime Opening was basiclly the most amazing thing ever. Honurable mention goes to every battle music from every Mario RPG, because they are really good at making those things.

Damn it. One of the hardest questions ever.

I'm only going to pick one, to save anyone who cares from reading a practically endless list. Suffice it to say, I might very well disagree with my choice within five minutes, since there are simply too many wonderful pieces of music from this company. Nonetheless, this one certainly stands among the top few "greatest," in my mind.

And before you ask: yes, this is my version of choice. Much as I enjoy the numerous versions of this piece that Nintendo has made, I believe there has not yet been a truly "faithful" (for lack of a better word) version of this piece since the Super Nintendo original.

I've always been disappointed that this song hasn't been heard since SM64, since it's my favorite from that game. And one of my favorites from the series as a whole.

^ Hmm I never liked that one. The other Bowser song IMO is the most badass music Nintendo has ever made. I love everything about this song. I seriously want to get this song and blast it in my car as I drive past random stuff, but alas I don't have the song.

Rayman Freak, the F-Zero GX soundtrack was awesome... But yeah, nothing touches the quality of the original soundtrack. I've never heard music like that in any game since then.

Fire Field sounds weird without the background noises from the game. The lead part has this very strange vibrato that you can't hear in-game because of the cars. I'm too lazy to post a video link, but watch/listen to a video playthrough of Fire Field, then listen to the track by itself. I think I will concede that Fire Field is a better composition than Big Blue. Maybe it's just me, as I have a very accurate sense of pitch (not to boast), but I'm very picky about those kinds of things. Big Blue wins for me mostly by being easier on the ears.
