OoT, no question about it.

While Wind Waker had a great story, especially the end, it just seemed like the developers got lazy and decided people would rather spend their time sailing in a big empty sea instead of playing through dungeons. I mean seriously, what kind of Zelda game has someone just give you something like Nayru's Pearl? I halfway thought the developers were trying to make a self-aware type joke about the "go through a dungeon, get a _______" formula of Zelda games.

I'm pretty sure that they planned a dungeon when Jabun gace you the pearl, but they skipped it because of time constraints.

Anyway, for me it's OoT as well. I loved WW and I was not bothered by the graphics at all, but I was by the lack of dungeons and the huge overworld, which was actually one of the smallest in Zelda history if you only consider the islands.

Wind Waker was very fun, I enjoyed the trophy collecting a lot (I love those kinds of gimmicks). IMO it was better than Majora's Mask but not greater than OoT or LttP or perhaps even LoZ.
