If you run into some secret like being able to make the green Link invisible like I did, please tell me what it is and how you found it.

Sounds more like a glitch than a secret, but I could be wrong.

You didn't make him invisible. You probably fell through a Moon Portal and landed in Dark World or something. That's probably one of the coolest parts of the game because you can still pick up the other Links in the normal worlf while you're still in Dark World.
